Radiant Dawn for having the most interesting plot and some of the best and most polished gameplay mechanics in the series, and definitely up to its point in time.

It barely edges out Blazing Sword for me, although I've probably spent more time on the latter.

I guess I could add that with "by far" I mean I really will have trouble going back to every Fire Emblem before it.

Genealogy because of the strategic depth, skill system, art style, story and the big maps. Only thing I don't much care for is the pawn shop.
