Hmm...

XBCX has many solid sidequests and they generally contribute in some way to world building. But the Baten Kaitos duo have some good sidequests too. Both games have 3 game-long sidequests. In Eternal Wings and the Lost Ocean- you have the Star Map, Quzman's Genealogy, and unlocking MUCH later but still fairly large the Animal Campaign to Wazn. Origins has the Magnus Town of Sedna, the Coliseum, and Pac Man. Radiant Historia and Crono Trigger also deserve mentions.

But for the title of absolute best sidequest- The Labyrinth of Amala and Fiend battles from Shin Megami Tensei Nocturne. Outside of the forced Matador and Dante 1 battles and a quick first visit to the Labyrinth, it is otherwise entirely optional. The Labyrinth good because it fits in well with the overall plot and world, takes nearly the entire game to complete, but can be more or less worked on at your own pace, and offers a bunch of sweet rewards with many fair challenges necessary to get them.
