Why do the 3 houses oppose/fight each other?

Very spoilery answer but:

Edelgard dislikes the church and crest system so her desire is to take it down and she basically goes all Walhart and tries to conquer all of Fódlan. Dimitri gets involved as he is pro church and thus him and Edelgard are natural enemies. Claude is a bit disjointed however he sides against Edelgard as she threatens to also take over the alliance also.

Basically:

Edelgard - Take over Fódlan and implement a new structure not dependent on the church/crests

Dimitri - Pro-church; opposes Edelgard to protect kingdom and church

Claude - Not pro-church or anti-church but goes against Edelgard to protect the alliance

Edelgard supposedly launched her sudden assault while two other groups still at academy, in an attempt to kill all of them before they could retreat back to their own countries.

This obviously is extremely treacherous and an act of war to all nations.

When Edelgard was young, Empire had a coup when prime minister took over.

Prime Minister captured Edelgard and her siblings, used them for human experiments to created artificial crests in them.

As such she hates crests and lay blame of her childhood on anything crest related.

Further to that, it seems there was always an uneasy peace anyway what with the Empire probably viewing the other lands as still rightfully theirs after their succession wars. The whole continent probably was a powder keg ready to go up at any time. But even if not, conquest has been part for most of human history, you'd have a hard time finding lengthy periods when kingdoms were not at war. There's no United Nations of Fodlan here.

He is not pro church and I don't get why people have that impression.

(I think everyone really needs to finish the game to understand everything)

But for now, as far as I know:

In Edel's route, he is basically in revenging mode and paranoidlly believes that Edel should be responsible for the tragedy of his family and his people and therefore he wants she dead. It is less about church and more about revenge.

How Edelgard involves in the Tragedy of Duscur: Her uncle plotted behind it, and when Edel founds out, she decided to cooperate with her uncle while preparing to betray them. 

His religious attitude: He did not believe that goddess can help people. But he thinks that for those who believe in the church, it can be beneficial to them and helps them to find some meaning of life to cling on. It is more practical and more about letting weak people have what they need and do not impose powerful people (Edelgard) ideas on them rather than 'pro church'. And he definitely acknowledges that church as an institution has many problems so he decides to reform it, but not destroy it. And he probably also don't approve Edel 's method of killing people to destroy the church.

Why he against her in his own route:

Ideological reason: He wants to protect the weak from the war and create a more democratic and equal society without discrimination. He don't approve her ideology about creating a meritocratic system after abolishing Crest because he don't think that it will solve all the problems.

Acting as a response to others' aggressive behaviour:

Edelgard tried to assassinate him at the beginning and she invaded the Kindom.

A imperial scholar who used the plague as a weapon has usurped the power of Kingdom and wanted him to die. She might cooperate with Those who Sither in Dark and Edelgard is cooperating with them too(although she is preparing to betray them).

Personal reason: Revenge as mentioned above.
