In SMW, they were fairly common in Bowser's castles. In Paper Mario, there were, like, 5 in Starborn Valley. After that, the only Ninji to ever appear was that one in Mario Party Advance. Therefore, Ninjis have been all but eradicated by the dreaded Shy Guys, their arch-foes. Unfortunately, they were found by Mario, a Shy Guy sympathizer, and after the events of Paper Mario, he proceeded to eradicate them. That scum.
