When the hell did Salamence get to Uber? It'll get it's ass raped.

Nobody cares if Salamence has a chance in Uber. The question is whether it's fair for OU to have such a dangerous threat lurking around. He's essentially banned from OU, which means the same as entering Uber, even though he likely won't be used much in Ubers.

...except alongside Rayquaza, to finish off their counters that Rayquaza weakened before dying.

Surely having two pokemon who have the exact same weaknesses, on the same team is a bad idea....

You mean, like a BorderLine for OU instead? Pokemon that are too overpowered for OU, but not worthy of Uber? That sounds good, except there aren't much Pokemon that would fit there. Garchomp, for one thing, found his niche in Uber so it's just Salamence.

Actually, the whole idea is to take advantage of the fact that they have the same weaknesses. Which means the same Pokemon is used to counter both. So you send Rayquaza while your opponent sends his Rayquaza counter. Rayquaza will die, yes, but the counter will be weakened in the process (even the Uber Ice Sharder, Weavile, can't constantly switch while Stealth Rock is active). Then Salamence will finish off the team since the Salamence/Rayquaza counter will no longer be able to stop the Dragon Dancer.
