You miss like an angelic robe and a power ring, as well as some training, but all your Lyn Mode characters will come at higher levels than they did in Lyn mode. Rath starts with slightly better stats and an extra bow rank. Also, by doing Lyn's Mode first before Hectors will put a penalty on your tactics rank. As the turns in Lyn's chapters do get included to the 310 turns or less required for an A rank. But aside from that you're not missing out on too much, asides from the stuff Darros mentioned/ iirc Rath also has less Con when you skip lyn, I always do Lyn mode first, a stronger Matt and Erk helps a ton at the start of HHM.
