Is it too late to do a system transfer?

I forgot to do a system transfer from my old 3DS before getting the FE13 bundle. The only thing on the FE13 3DS is FE13. If I were to do a system transfer now, would I lose all progress in FE13?

I guess it all depends on whether your save data gets erased when you delete the game or not.

If the save data, like the DLC, is preserved even after the game is deleted, which is what happens during a system transfer, then no, it isn't too late.
