I haven't reached many, but Signa in Mega Man X4 is such a pain that I couldn't beat him with the Ultimate Armor dispite everyone else being a breeze with it. Also, I'm not fond of some of the FE final bosses for railroading you into using one particular unit (typically the Lord or the Gotoh archetype) and for often being pains in general.
