My Vibrava made it really easy. If I had bothered to make her a Flygon by that point I feel it would have more or less turned that into a joke. I know when I threw the ball that caught it, the ball only shook once. I assume that means the game is rigged to force a catch after a certain point. Also, I was thinking of Soft reseting until I got a good one, but the cutscene after is HUUUUUUUUUUUGE, so I'll just KILL it and try soft reseting after the league.
