Not too hard, I would think. Just manipulate the rosters to the extreme, as in, make it so that there is a large amount of script-specific characters banned per chapter. The only graphical issue, as well as gameplay, would be that those units may still be able to trade, buy, and be seen in planning for chapters.

That would be the simple answer. Then, all you'd have to do is make the game feel split up, by making the script and environments reflect as such. Simply only show those you want to be shown ^^ If you'd want to hid the units that wouldn't be able to participate in a chapter, you'd have to look at how the game considers a character flagged or not, and modify the flag to read not only to disable a character, but also ignore the unit completely altogether. This must be possible, not only from a theoretical viewpoint, but also from an established: when a character dies, they are removed. As well, in Seima (FE8), for example, there is the Gaiden with Ephraim, Forde, Olson, and that other guy. They disappear from the roster, even as they were playable. Though, that could be less about rosters, and more about initial placements within a level :/
