I think it might be the double battle part that prevents Megaquaza from dominating, it's almost as if it magically has less bulk than before. Really the actual MVP of my team is Smeargle. Mega Rayquaza's base stats, alongside the fact it can hold any item (it evolves through Dragon Ascent), meant it could rip apart the single's metagame.
