Male Byleth even says so himself in his S-support with Flayn (that manages to be both heartwarming and funny at the same time). Also, it is heavily implied Sothis creating the Nabateans (the Children of the Goddess) is akin to God creating humans. She didn't actually physically give birth to them, just like God didn't give birth to humans according to religion. So I'd say it's not incest, even if memes dictate otherwise.
